2199 n.Chr. Yamato probeerde het Grote Magelhaense Wolk-stelsel achter te laten, nadat hij op zijn bestemming, Iscandar, een 'Cosmo Reverse System' had ontvangen. Maar plotseling ontmoet hij een mysterieuze groep aan de rand van de Grote Magelhaense Wolk. De bemanning komt erachter dat de groep de 'Gatlantis' wordt genoemd en dat de leider de commandant van de Gutaba-expeditietroepen is die zichzelf 'Goran Dagaamu van Thunder' noemt. De commandant eist dat Yamato aan hem wordt overgedragen. Yamato, die zich naar de aarde wil haasten, ontsnapt aan de strijd. Yamato wordt echter aangevallen door een verwoestend straalwapen genaamd het 'Flame Direct Attack Cannon' dat de ruimte kan overstijgen.
Nee, helaas is 宇宙戦艦ヤマト2199 星巡る方舟 nog niet beschikbaar op Netflix in Nederland.
