Na de rampzalige storm voedsel in de eerste film, zijn Flint en zijn vrienden gedwongen de stad te verlaten. Flint accepteert de uitnodiging van zijn idool Chester V aan te sluiten De Live Corp Company, die is belast om het eiland schoon te maken, en waar de beste uitvinders in de wereld te creëren technologieën voor de verbetering van de mensheid. Wanneer Flint ontdekt dat zijn machine nog werkt en schept nu mutant voedsel beesten als leven augurken, honger tacodiles, shrimpanzees en appeltaart-Thons, moeten hij en zijn vrienden terug te keren naar de wereld te redden.
