Wanneer een onbekende, vermoedelijk een mutant met buitengewone krachten, de president aanvalt krijgen de mutanten met nog meer argwaan en discriminatie te maken dan al het geval was. Er komt bredere steun in de samenleving voor een registratieplicht voor mutanten. Militair leider William Stryker is één van de grootste voorstanders van dit plan, en leidt een aanval op de X-Men opleiding. De ontsnapte Magneto begint een opmerkelijke samenwerking met Professor Xavier om Stryker te stoppen. Ondertussen begint Wolverine een onderzoek naar zijn verleden.
