Na de vorige Godzilla-aanval ontstaat er een mini-wapenwedloop om zijn cellen te verzamelen. Bezorgd over de mogelijke terugkeer van Godzilla, gebruikt de Japanse regering de cellen om een nieuw biowapen te maken, ANEB (Anti-Nuclear Energy Bacteria). Ze roepen de hulp in van geneticus Genshiro Shiragami, wiens experimenten resulteren in een nieuwe mutatie.
